Can anybody tell how and why multiple initialization files exist for a single instance.

Probably because you created them? Please post a "ls -l ..." so we can understand what you are referring to.

Since spfile is used to startup the instance, if there are multiple spfiles how would oracle use them to start the instance.

you could have a pfile with the parameter

spfile = spfilelocation

Please read more about ,what is the order oracle use to check pfile,spfile before instance startup.
